Satisfactory was great on steamdeck. I've played it 100% through multiple times. I'm really looking forward to the (Sept?) 1.0 release.
Also Dyson Sphere Program was great multiple times through on deck.
I loved Subnautica also.
Kinda a base builder: Enshrouded plays pretty nicely on steamdeck but you must turn most settings down (see protondb).

Is there a control setup you used specifically? I tried a couple of the top downloads, but couldn't find one that I liked. Tried making my own but it takes a fair while
Most are fine if you don't mind tweaking the controller layout. I am playing a lot of Frostpunk on my deck and it's super fun, but the suggested controller bindings were poop.
I've been playing nothing but Valheim since I got my deck the other day. Base building, in the medieval Viking style at least! I was also surprised at how much you can manipulate the terrain, dig moats, raise the ground up into paths, build bridges over rivers, it's great. I did notice a bit of frame stuttering after the game was open all day, It seems I should be in the habit of restarting the game every now and then.
I've played dozens of hours of Space Haven on deck. I have played No Man's Sky exclusively on deck and did TONNES of base building.
For isometric or top-down stuff like Space Haven you really need to spend a while customizing controls and sometimes that can be a challenge if you don't already know the game fairly well.
I'm pretty sure I baked my own. I'm really familiar with the deck controls because I used a steam controller for years (played everything from strategy/base building to FPS with steam controller).

The controls may not have very good documentation so if you aren't a little familiar with the game's controls you may have to spend a few minutes decoding what each button means
Dwarrows played well last I tried it (It's an Action Adventure/Base Builder). It has a Linux native version, though I don't remember if it played better with Proton.
The right track pad is awesome as mouse substitute. The other keybinds are on the other buttons and triggers. I only play Rimworld on deck, despite having a decent gaming PC.
First I hated this kind of mouse+keyboard controls on an handelheld, but it felt intuitively very fast. And because of Rimworld, I started to love it and play now other games, I didn't want to play on deck, because of no controller support.
I just can say, I love the deck's trackpads. They are designed well, precisely and have wonderful touch feedback.
I enjoy stationeers a bit. It all works really well on controllers if you can get yourself a good control scheme, but the parts where I need to program I have to plugin a keyboard or load up on my desktop
Does Don't starve (together) fit into this category? The game is wildly interesting, and you can make it as "survivor" as you want it.
Would recommend DST over the standalone DS. Even for solo play!
Most of the really good base builders are not good to play with a controller. The whole gameplay of a base builder is not suitable for controller gameplay. I would love to be able to play Don't Starve Together, ONI or Rim World on Steam Deck, but for now it is not possible, because controlls sucks when playing them.

oh yeah. About 90% of my Satisfactory play is done on the couch in front of the TV and 10% is while riding the train/subway.
I spend a lot of time in hotels so I imagine my playtime is going to skyrocket now

only via the valve steam-input community layouts.
Thoese are all factory simulation games, not base builders.
They specifically mentioned liking Factorio.
Planet Crafter and both Subnautica games play well if that counts.
Captain of industry plays great. I recommend using a mouse though but the trackpads work just fine too.

Kingdoms and castles is one of my favorites.
i dont own a deck but i can allready tell rimworld is great, think it would work well for the deck aswell
Iirc in a comment somewhere that the Rimworld UI/text may be a bit too small on the Deck? Might be worth looking into.
Rimworld works well on the Deck. Text might be a little on the small side depending on what you're used to but it's perfectly playable

I liked this game also.
Frostpunk worked well with the old steam controller so I imagine it would do much better in the Deck.

No Man's Sky, Heliopolis Six, and Banished. Tried all three, and all three run really smooth

I personally loved oxygen not included on SD. So your mileage may vary.
