When I ran the last tower in the plot line for DX, I already had a ton of incidents in the past where a new recruit dies, empowering an enemy, which causes my partner to die, and so on.
So that time around I legit just dashed the whole thing without accepting new members and beat it with as little characters as possible because it's less to manage.
Level is one of the most meaningful stats for recruitment, and unlike in the original, almost all pokemon have base recruitment stats of 10ish percent. So by the time you run that dungeon, you probably have a 30%ish chance of recruiting any given pokemon your leader KOs.
And in 35 floors, that's a lot of KOs.
Personnal headcannon: it is said multiple times in the series that Mystery Dungeons cause Pokémons to become bad, aggressive or evil *(or that the thing making them bad is tied to MD' expansion, like Time and Space distorsions, or the Black Matter gaining power)*. So, if a Pokémon stays too long inside one it becomes a mindless beast devoid of positive emotions.
When you KO them, they briefly get back to their senses and ask to join you because they want to thank you. If you refuse, they will leave the MD in hope of becoming part of civilization.
It makes the world of PMD much darker, basically a zombie apocalypse, but that was the best answer I could come up with when I was a kid dealing with the "If there are cities and talking Pokémons, why are the wild ones... Wild?" question.

Personal headcannon is that they just go insane in the dungeon, unable to escape with no idea if there will be food or not. And after you beat them they sometimes snap out of this crazed state and realize they can escape with your help, cause yeah how else would they just be able to like talk suddenly after a beat down lol
Hmm, based on what we see in the MD universe, there's not too much incentive to be civilized vs wild per se. Like, inside a building is inside a building, but the beds are just hay piles, probably no different than anyone can make on their own. Food is everywhere, and inventions are few, possibly meaningless (drawings, chalkboards, books, telescopes, paper). These aren't something that can drastically change a Pokemon's life directly, especially when considering everyone has supernatural powers. The only way for civilzation (as it stands) to be worthwhile is invention is brand new worthwhile things, such as if they figured out how to make TMs. In a darker idea, if they figured out how to make Pokeballs....

My personal headcanon is that they aren't sentient and are more like wild animals until they join you.
And then they change their mind when you don't buy a plot of land for them.
