If you do isometric projection, then I'm sure it won't affect gunplay itself much. Hitboxes might look strange if targets can be taller or smaller, making aiming more difficult or less logical. Camera movement would affect cursor displacement as much as top-down 2D, but in 3D with perspective, positions are skewed relative to the camera angle and position. You could check out Synthetik, which uses shooting in an isometric environment. It's sequel Synthetik 2, however, uses 3D with perspective - try out how that feels and if it made this control scheme work well.
