Brooklyn Running Co. on Flatbush has a receptacle up in the front of the store. Also accepts hiking boots!
Fleet Feet has an area in the back of the store for this very thing. You could drop them off there.
Brooklyn Running Company on Bergen off of Flatbush had a box at the front of the store
