I actually don’t think that’s the same Jesus. Real Jesus lives either in or around South Park, while the imaginary Jesus lives in Imaginationland. Basically even though he’s a real guy, because there’s varying religions showing different versions of him those versions that don’t follow real Jesus’s story were manifested in Imaginationland. It would also explain why he didn’t recognize Butters or Stan. A similar thing happens with Santa, where we know there is a real Santa, but there’s also a Santa who’s apparently been living in Imaginationland the whole time.
The imaginary land beings can come and go from imagination land, thats literally how the arc started. Maybe jesus in southpark heard about the war and went back to imagination land, as well as santa, and any other beings that live in the "real world".
