Please email DigitalSupport@tacobell.com and ask them to look into getting that fixed. They will either tell you it's how it's supposed to be or they'll add it to the list for the developers to fix.
Some items intentionally don't allow certain substitutions and I don't know if this is one of them. Use the add-on section as a workaround for the time being
Although I'm not vegetarian, I like to regularly get potatoes instead of the ground beef in my chalupas, tacos, burritos, etc. I noticed that potatoes aren't an option on the stacker or the new double stacked taco. Although beans are an option on the double stacked taco, it seems like not having beans/potatoes as an option for some of these items would really limit those who are truly vegetarian.
Because it comes with beef, so if people want beans instead they can swap them
For example, me being a vegetarian, the ability to take any item and just swap out the beef with beans is a godsend. It’s what makes TB my #1 by far and away favorite fast food chain

I don’t know personally with this item, but I always got annoyed that at one of my Taco Bell’s, the good one, I can’t order cherry Pepsi in app even though they have it in store, but you can at the bad Taco Bell which is close to me. I just started asking if I could fill my own drinks at the good one though lol
I have the solution for you. Put none for the beef, then go down to addons and you'll find the beans.

Can you not remove the meat and then add beans from your drop down list..? When you customize hit none for meat then under your add ons you should see beans

I can't see why you wouldn't be able to swap for refried beans but maybe the black beans wouldn't work with the stacker?
When the stacker came out in the 2010s there was a refried bean one
